It seems like you're set on using epoxy which will definitely get the job done but might want to consider one of the following in the future:
1) Filing/scraping the joins to improve the contact surface for the super glue to adhere to.
2) Balling up a small bit of epoxy/green/grey stuff and putting a dab of superglue on the ball. Place this inbetween the join, smoosh the two pieces together and carve/sculpt away any of the excess greenstuff. The super glue helps to keep the epoxy in place while the epoxy has time to set.
Good luck.
Also I'd watch out for the superglue accelerant stuff. Not only is it pretty noxious, I've heard talk that it makes for more brittle joins meaning you might end up with more broken figures.

Those sound like some pretty bad models then.
It is it peg-and-hole? Or more concave-and-convex surface? I'm thinking that later?
If so, yeah, file or sand a lot of it down (don't cut it all off because you'll still get some surface contact by just taking a little off), don't focus the glue there, but focus on everything around there.

Ahh...Just looked at a video on YouTube to see what the models look like and I can see where you might have issues.
In general I'm betting that if you look closely you'll see that your male parts (on the model) are not square to the model. So where you have a peg or a longer strip, you'll want to make sure those are square with the model. Otherwise as the male part goes into the female part it flares out at the base not allowing full insertion into the hole. (Yes, let the jokes commence). So I'd be focusing on the male ends and squaring those up. And for the larger male pieces, look to trim those down a bit.
Sometimes the female end has some extra metal in there, if that is the case just trim down the male end at that part and they should fit together better.
These are all common problems with metal models. I've put together hundreds of them and that's what I'd recommend. You just have to keep fitting and trim down until they fit together well.
